I tend to have more issues with my feet...

I usually keep it on the shifter if the car still has a center console shifter, or on the paddles. BMWs without paddles and that little shifter nub annoy me.
My left foot on the other hand, generally slams on the brake while backing the car out of the parking spot a few times until I fully realize that I'm in an automatic car.

You know what they say about idle hands...
...they're the devil's playthings.

I tend to hold the handbrake with what would normally be my shift hand when I don't have the paddle shifts engaged and both hands on the wheel

Hah, every time I move from a dead stop in an automatic I reach for the shifter, but only grab air. Similarly, my car has the window switches on the center console so I end up reaching there in other cars, too. Both are hard habits to break!

That and searching for a non existent clutch at start up. The worst thing is a me specific thing. I have a floor mounted ebrake. I was driving my brothers subaru the other day, I not only forgot how to disengage the ebrake, but I forgot how to re-engage it when we parked.

iv been driving the wife's car now for a year and I'm still looking for the clutch and trying to move the gear stick left and right. I once stomped on the brake with my left foot thinking its the clutch, never stopped so fast in my life.

I also have difficulty parking. I keep leaving it in drive and wondering why I can't take out the key.

I'm not sure what to do with my hands.

same with me. I also stomp the ground looking for the clutch. the worst part of driving my wifes Escape is remembering that it can;t handle off ramps at the same speed as the WRX

I usually just rest my hand on the gear lever anyway, unless its a column shift.
If it's a column shift, I'll usually just keep the hand on the wheel

I have the phantom clutch motion when coming to a stop off the highway.

Probably do the same thing you do when you don't have anything else to do with your hands.
